I have had my CF-01 docked and charging for a few days now without use, I am wondering is this bad for the battery? Should I undock it and leave it off the charge?

The manual states that the battery will gradually discharge if left undocked. This implies that it should be left docked (and plugged-in to AC) whenever it is not being used as a Portable, because complete discharge of a NiCad battery is not a good thing.

CF-01 uses Li-Ion battery which has no memory effect, it means you can charge it anytime. Since CF-01 has the circuit to prevent overcharging, and CF-01 still uses the battery even you turn if off. I think it is better to keep it on the dock station unless you have the full-charge battery handy and ready to replace it when you need to use CF-01.
